LjLryouma, well don't beat yourself up. i agree that the one that says "don't come if you're vulnerable" can be removed from the list, no reason to seek trouble. but if a tooth infection gets bad, well, it can have bad effects, even COVID-type-bad in extreme cases, so i think as long as they are taking some reasonable precautions, even if it's not "perfect" (it'll never be), it's worth going00:00

de-factohmm when calculating the reproduction number as ratio of two rolling sums delayed by one serial time: what if the denominator approaches zero?04:51

ryoumade-facto: idk but in the past i have done things (totally unsupported by any statistics i know of but it works) like adding a small constant to numerator and denominator05:10
ryoumaof course you can also increase the number of points05:10
ryouma(by "works" i mean if done properly it can produce good machine learning classification rates)05:11
de-factoyeah I just tried adding 1 to both in case the denominator vanished (i really cant affort to have NaN in time series data)05:12
ryoumanow compare against previous numbers to see what it changes :)05:12
de-factohmm good idea05:13

BrainstormNew from The Indian Express: World: Brazil’s Bolsonaro says COVID-19 vaccinations will not be mandatory → https://is.gd/cQafRd05:37
de-factoit looks like adding a small variable to both nominator and denominator basically shifts the pole for a vanishing denominator to negative numbers range when that variable is raised from 0 to 1 or such05:38
de-factos=4; d=1..4; R=1.2; N(t) = R^(t/s) - 1.5 ; Reff(N(t)) = ( (N(t) + x) / (N(t-d) + x) )^(s/d) and x from 0 to 105:45
de-factoso it looks like with vanishing denominator due to no cases in the rolling sum window adding 1 to both nominator and denominator might be a suitable solution, the error is somewhat localized to the region of the pole and vanishes with distance to it05:48
de-factothe reproduction in the proximity to the pole with small denominator rolling sum is unreliable anyhow, hence making a small error there does not make the predictive ability significantly worse i guess05:50

de-factoits interesting the reproduction number reflects the relative changes to the local environment of a specific moment in incidence timeseries regardless of the absolute number of new cases, hence it always has to be interpreted together with the daily number of new cases 06:34
de-factoe.g. a big reproduction number for a small number of daily new cases is not nearly as fatal as the same reproduction number for a big number of daily new cases because its always a relative statement to the current number of daily new cases06:35

de-factoLjL yeah not sure how to deal with negative case counts yet17:25
de-factoi mean what does ignoring mean in terms of numbers? set them to 0 or 1 or use abs() or such?17:26
LjLi bet Trump is happy that Moderna is *slowing down* their trial to cater for minority, after he had the CDC push for a November data :P17:26
de-factoi think they are corrections due to glitches or human error, e.g. they could be seen as "correcting patches" for accumulated numbers or such 17:27
LjLde-facto, if you're doing it to calculate an R, and you're only using about 4 days for each part of the fraction, i think ignoring them or using 0 or 1 would make the result very wonky... using abs() seems very arbitrary, on the other hand17:27
de-factoyeah maybe i just use the negative cases in the sum as they are provided, but what if the whole sum becomes negative due to too many such contributions (e.g. for low numbers)?17:28
LjLde-facto, maybe if a day is "missing" (0 or negative) in the denominator, you could remove a day from the numerator too, or vice versa17:29
LjLat least as long as there's still *something* in the denominator :P17:29
BrainstormNew from CNBC Health: (news): Coronavirus live updates: Labor Day weekend sets stage for pandemic's fall phase; Roche test wins U.S. approval → https://is.gd/jzZkmd17:29
LjLde-facto, i don't think you should use the negative numbers either, as yes they represent corrections but they have nothing to do with *that* day containing a negative number of cases, and you're trying to approximate something that actually counts how many cases there were on a given day17:29
de-factodenom vanishes esp at the beginning sometimes17:29
LjLi guess in this situation, Spain's otherwise very dubious counting method helps17:30
LjLi.e. giving you the new patients in the past 24 hours instead of "all the tests that came in today"17:30
LjLde-facto, yes i saw you ask that question earlier, but i think if the denominator is vanishing, you don't really have a way to get sensible output17:30
LjLgarbage in garbage out. if there is a relatively high number of cases at the numerator but almost none at the denominator, it means testing was not really happening yet, which in turn means the data is garbage17:31
de-factoi want to do some convolution with a gaussian kernel on the time series data (smoothing), so it cant have NaN entries in there17:31
de-factoyes vanishing denominator causes unnatural "spikes" in R in low case time series, when those spikes become poles the denominator completely vanished17:32
de-factolooks ugly and also is a problem with the graph autoscaling to the huge wild fluctuations in R esp at the beginning of time series17:33
de-factothe thing is those spikes or poles are nonsense, their information is bases on such few cases that the estimate is garbage17:33
de-factohence the fewer cases in such a rolling sum, the less certain the output results17:34
de-factobut i need a continuous way to correct the "garbage" to something that fits best into the context of the neighboring data where more cases give a more certain estimate17:36
de-factoi tried adding a small constant to both rolling sums17:36

LjLde-facto: maybe smooth it by having a rolling average where the amount of rollingness depends on how flimsy the denominator is (weight it by a Gaussian of nearby data maybe, and change the sigma of it)17:58
BrainstormNew from BBC Health: Coronavirus case numbers 'remain unchanged' in England: Despite local outbreaks, household tests suggest the level of the virus was stable during August. → https://is.gd/GrexMm17:59
de-factoLjL hmm thats an interesting approach, yet i would have to investigate the impact of such an effect on the value18:00
de-factoacutally i was thinking about replacing the rolling sums with a gaussian convolution on the time series, like a "probe" with adjustable sharpness for a specific point in time18:01
de-factoalso i was thinking why not make the pair of probes symmetric to the pivot point for which the R would have to be calculated (instead of just taking the past into account)18:02
de-factobut again i am not sure about the impact of that, have to try it and observe18:02

LuxInteriorhave you noticed lately, same tired Trope "do you know anyone who has died?" ; I continue to hear this I guess as a Covid is not so bad? or voiced in confusion that the media can't be trusted?22:48
de-factoafaik its a human Ad5 and Ad26 Adenovirus "hull" (with removed original RNA, hence cant replicate anymore in cells) into which the recipe for producing the SARS-CoV-2 S-protein was implanted: it can infect a cell once (but not replicate) and this cell will produce the SARS-CoV-2 S-protein (which is used to dock to ACE2 receptors). hence the immune system is provoked to build antibodies against that S-protein22:49

de-factoLjL, CureVac and bioNTech for example23:00
de-factometro, no its not genome editing, it produces an immune reaction by "simulating" an infection with SARS-CoV-2 without the danger of the real pathogen23:01
LjLi think you asked before, but i don't even really know what you mean by "progressive". i have ProPublica and The Atlantic, if those count. other than that, something needs to have an RSS or Atom feed with a reasonable amount of COVID-related article for me to be able to add it. honestly it is not my intention to add any politicized sources in the first place, though i guess i may be oblivious to what's politicized.23:01
LjLde-facto, ah, so CureVac is the one that there was the kerfuffle about, and yet they haven't even entered phase 1... BioNTech, i'm confused as to how much that's US or Europe... but i guess those companies can be complicated. Imperial also is similar according to Lowe23:05
de-factoafaik the original concept was done in research and innovation by those companies, afaik they collaborate for production/studies23:08
LjLde-facto, my fear is that some governments may freeze assets and get the vaccines for themselves. so by "European" i basically mean something where, physically, the vaccine doses are physically here, i guess23:08
LjLmaybe there is no need to have such a fear, i know nothing23:09
de-factothats why they make contracts in advance to secure a specific amount of doses23:10
LjLa contract is just a piece of paper. there were contracts to obtain PPE too, and yet, some of those PPEs were intercepted and requisitioned by countries they were going through23:11
